We are having issues with users been unable to connect to remote desktop , but when I disable firewall on ESET, the same users can, is there a way for me to create some sort of exception for this on ESET

RDP is allowed in the trusted zone by default. Make sure that you have the TZ configured correctly.

We do not recommend leaving machines accessible via RDP from outside, only from your LAN. RDP is a typical means of how attackers log on to machines, disable protection and then run ransomware to encrypt files and subsequently extort money from the victim.

For accessing machines from outside, use VPN, an RDP gateway with 2FA or restrict access to concrete remote IP addresses on a firewall.
