Furthermore, it looks like some settings of the web browser such as 

Microsoft Defender SmartScreen

Block potentially unwanted apps

Let Internet Explorer open sites in Microsoft Edge

are synchronizing between the protected Edge and the original Edge.

That means if I switch off 'Block potentially unwanted apps' in the protected Edge, 'Block potentially unwanted apps' in the original Edge is automatically turned off on the fly and vice versa.

Is the Banking and Payment protection working normally or as expected?

This is a correct and expected behavior.

As for sync of settings, launch the secure browser via the desktop icon and make sure that you have sync disabled:

For instance, the SmartScreen setting is stored in HKCU\SOFTWARE\Microsoft\Edge\SmartScreenEnabled\(Default) which is a per-user setting, not a per-profile setting.
