I just tried to update ESET and all our computers restarted without warning.

I ran an update using the One-click update method as referenced in this forum post, but I did not get a pop-up box like that. This caused a huge disruption and I am afraid of the damage it may have caused throughout our company.

Why did you choose to reboot the machines automatically then?

i didn't get the pop-up which was the issue. Even if I did, why was there no warning?

Unfortunately currently the system reboots automatically without displaying a pop-up. This is subject to future improvements.

I'd recommend using the program auto-update feature which is enabled by default as of Endpoint v9. It updates the program automatically after the next reboot to avoid a restart and disruption during work. Automatic program updates start about one month after the release of a new version.
